Also, the gray emerald's a much bigger issue since it disappears for 10 years I don't think it's actually an issue since they only occur due to Silver's time traveling, which only occurs because Mephiles tricks him. Once Solaris is erased from the timeline, all the issues with the emeralds resolve themselves

BLUE:

And, since it's been with Elise for the 10 years before the game, how did Sonic and Shadow use it to turn super and defeat Perfect Chaos, Finalhazard, Metal Overlord, and Devil Doom?

Knuckles, Sally, Blaze: Lawful good. They always try to do what is right, but that often brings them into conflict with their strong sense of duty
Eggman (games): Most would say lawful evil but I think he's chaotic evil. He doesn't want to bring the world to order under his rule, he only cares about satisfying his own desires
Robotnik (Archie, but especially SatAM): Lawful evil. He wants to replace all life (other than himeslf) with cold unfeeling machines that respond only to his own will
Amy: Like Tails, wants to be chaotic good but is actually neutral good. Heroes/Sonic X Amy is chaotic neutral and will do almost anything to get her man
Rouge: Chaotic neutral since she only relies on herself, and while she is willing to help the President, she's also a thief. It's only after Shadow, and then Knuckles save her life without asking anything in return she becomes chaotic good
Shadow: Every alignment, depending on the ending you pick in his game! Seriously though, he's lawful good since he follows a strong moral code based on his promise to Maria.

I'd argue that game Eggman is sometimes lawful evil but mostly chaotic evil. He'll build entire front companies (MeteoTech) and Death Eggs to expand his influence, but will also risk it all on releasing entities he can't control (Chaos, Shadow, Metal, Solaris, Dark Gaia, Wisps, Time Eater, Zeti, The End).
Ultimately, while he'll use lawful evil means, all he really cares about is showing he's the best

No, but only because it happened in a future that no longer exists (Iblis was never released so humanity never blamed Shadow). That said, Maekawa believes Shadow will eventually get into a capsule like that willingly, be asleep for a long time, only to be awakened by a girl that resembles Maria

That's what's great about Mephiles, all of his lies have a grain of truth to them! Omega was the last (and most powerful) of the e-series but was considered too unruly to use. Shadow was also considered to unruly to use so they were both sealed away in that storage room, with Omega programmed to wake up if someone tried to release Shadow since he's the only one of Eggman's robots (other than Metal) that would stand a chance against him.
