I didn't read all of it and this doesn't explain half of it but with retrospect the narrative cues seem a little more obvious now.
They were toying with Tails to make him get angree and chucked the chaos emer- diamond to him, presumably to activate it (and release the writer's OC), as they were talking about cutting it out of his body.
They had at least one "Does this make you upset?" line during the execution to try and twigger Tails. Framing him was also feeding him anger but beating up Amy and confronting him outside his house seemed to have nothing to do with this plot.

I somehow expect us to never see what their plan was nor why Sonic can't die.

I think the art has some charm to it. It has this strong flavor of early 2000s anime fandom, and the artists keep changing, but it feels nostalgic. Some of the art is kind of cute.

When it comes to writing, so far it looks like some parts that made no sense did actually get explained later. Like the name made the story look like a sequel, but actually it's referring to the number of the diamonds. The Ruby Wish thing was hinted at earlier on, even if it was dumb. I was gonna complain that Rouge deciding to be a meek housewife seems odd for her character, but then it turned out she's still secretly doing morally ambiguous work. A couple of pages later, Knuckles did actually seem to confuse Tails and Rouge, and he aimed for the wrong one (I can't make sense how it happened though, did the diamond mess with his vision?).
Some parts I still don't get (like what's up with Sonic, or the villain's master plan). I haven't read ahead if they get explained later too, or if some weirdness will continue until the end.

Also, there's been some interesting early internet lessons in these threads too. I didn't know about Psyguy or the controversy around him. But I realized in hindsight that he has been pretty influential in the fandom, and I have actually seen some of his content before without knowing it.

Yeah, despite being an awful person he did popularize making Sonic OCs and Sonic sprite comics. Through his website, he also provided a place for others to show off their fan works, His website was also at one point one of the biggest places in the Sonic fanworks community, giving a place for many now-famous artists to show their works.

Weirdly, it's not even a fandom issue. Bryon "Psyguy" Beaubian himself admitted he was just chasing trends to get popular and surround himself with adoring fans (obviously to creep on the underage girls). While he settled on the Sonic fandom, it could've easily been something else.
Unfortunately, fandoms are a huge target for people like Bryon when they start getting popular with underage people. At least now people are being more vigilant about these things.

The sequence earlier ITT where Knuckles saves Sonic from drowning and holds him in his arms immediately shows that the artist enjoys male bonding, and probably gay shipping too. And as to the guess about gore, the comic had some spooky moments that hinted at an interest in some edge.

It's a common theme in general that fans of any character in any fandom love to come up with fan art or fanfics where that character suffers somehow. Maybe they have unrequited feelings for someone, or they get raped, or tortured, or something. And other fans of the character will lap up content like that. I think sad/scary/edgy things just give people a more exciting emotional thrill than cute/funny/wholesome stuff.

It's not so bad, the site was important back then. A lot of people did fan art for people they used to respect or admire at the time.
I used to watch TGWTG videos and drew fan art of Spoony once. But then I got kinda bored and quit watching. And years later, it would turn out there was all this drama going on behind the scenes in that community, too.
The eventual fates of many early internet personalities are just sad to see. I think some might have quietly faded away because they got real lives with families and jobs. But most big names that come to my mind just seem like they never grew up.
