Forces' story is a pretty clear shift from the meta era, even with the references.
Time will tell if Flynn will settle in as a writer or not (supposedly, the reason for all of the on-the-nose references in Frontiers was partially to connect the games together and partially because the Ancients' plotline was comparatively less grounded by series standards). But the thing is that the stuff Flynn did to make preboot more cohesive or add a lot of new elements for reboot to play around with is much harder to pull off when designing games around it. Part of it is also in Sega's own court.

The meta era was an era of inconsistency and flat plotlines. You have Tails blindly trusting Eggman in one game then acting bitchy because Sonic works with Eggman two games later. Sonic Generations barely has a plot line. Eggman takes over the world off-screen in Forces (alongside the localization making up stuff like Sonic being tortured for months).
Frontiers isn't perfect, but from what I've seen of it, it's at least trying to have a slightly deeper plot with the stuff about the Ancients. Certainly seems like more effort than what came before since Colors.
