The Dark Legion live under a brutal social-Darwinian dictatorship that has come to almost worship technology. While some would defect, most wouldn't because it's all they've ever known. Their ultimate goal is to prove their superiority and turn all of Mobius into cyborgs, starting with the rest of the Echidna.

As for why they're like that? Everyone that wanted to keep technology was banished to the Archie equivalent of the phantom zone, including civilians and children. They emphasize his naivety and immaturity a lot in the book in a way that's out of tune with how he was in Forces which IDW is supposed to be a sequel to. I think he's pretty consistent. He weighs up the potential of redeeming/reasoning with the enemy with their threat level. Perfect Chaos, Biolizard, Solaris, Time Eater, Erazor Djinn, The End all get taken out since there was no possibility or reasoning with them and many lives were at stake. In SA1&2, 06, and Frontiers he let Eggman get away because he helped save the world. In Heroes, it wasn't even Eggman so he left him to the Chaotix, and in Unleashed, Eggman got away when he was fighting Dark Gaia. Sonic also left Eggman for dead in Generations and Lost World. It's realy only Colors and Forces where Eggman escapes and Sonic doesn't pursue him.

Totally agree about Merlina, Sonic saw the potential for redemption and was happy to spare her life. I'd argue he didn't even see her as a villain

Amy gets confused because she's not looking at them with her eyes, but her "Sonic sense." They're ultimately all pure-hearted heroes so Amy gets them confused. I honestly get the impression that Amy doesn't treat her regular vision as her primary sense. As for G.U.N. confusing Sonic for Shadow, that was deliberate so they could keep a lid on Project Shadow.
