There was a coverup for the incident on the ARC. The public view was one of the experiments (i.e., Shadow) got loose, killing a bunch of scientists and civilians, including Maria. Tower was actually a kid on the ARC at the time and was friends with Maria. He assumed that GUN were there trying to save everyone, so he made it his life's goal to join GUN and protect everyone from threats like Shadow.
Tower didn't realize the full extent of the coverup until Shadow's game. From his perspective, Shadow was captured aboard the ARC and put in stasis on Prison Island. The irony is they don't realize that they were both trying to realize Maria's dream until the end of Shadow's game

Maekawa Master Plan! A lot of it's unfortunately just me making guesses and filling in the gaps. We know Tower was friends or at least interacted with Maria on the ARC and was there when GUN attacked. The fact that there's survivors means GUN had a successful cover story. We also know the Artificial Chaos broke out so saying one of the experiments killed the researchers makes sense.

We know Tower hates Shadow, blaming him for Maria's death so it's fair to say the public were only told an "incident" occurred on the ARC, the scientists were told an experiment escaped, and GUN's reports would've blamed it on Shadow.

We also know Tower fears Shadow enough that when he escaped from Prison Island he was willing to pin the blame on Sonic, a world-renowned hero.

Losing his childhood friend to a world-ending threat only to be saved by GUN soldiers probably had a massive effect on young Tower. My guess is it drove him to join GUN and rise up the ranks to prevent future tragedies.

I'm saying it was Sonic on the ARC, and that Shadow was constructed to be a weapon by a grief-stricken (and crazy) Gerald on Prison Island. It's ultimately left ambiguous, but it's part of the reason why Sonic and Shadow rile each other up so much. Sonic had the actual experience of Maria but lost his memories (due to amnesia induced from the pod's crash) and Shadow has the memories of Maria but not the experience. The most clear piece of evidence of this is Sonic saying Maria's name with a hint of recollection at the end of SA2. They also hinted at it in Sonic X, with two escape pods being launched.

Yeah, it's one of my favorite bits of Sonic lore. The idea that SA2 was actually Sonic's origin story is such a cook mindfuck. While it's pretty clear that's what Maekawa was going for, I can see why they wanted to make things more straightforward.
Not that they really succeeded considering Shadow thought he might be an android for Heroes and some paths in his game before realizing he's a hedgehog-alien hybrid. It's also not clear which of the (326!) paths through his game is the canon one, if any. FWIW, I think Shadow's current origin is a good story too

Prime is 1) not an anime, 2) focused almost entirely on the multiverse travel plot, 3) not allowed to use any location from the actual games other than Green Hills, 4) not actually using Green Hills as a focus point for the entire plot which is again, the multiverse story and finally 5) is not allowed to use or even reference characters from the rest of the franchise, which MASSIVELY cripples its storytelling potential.
