Nintendo basically dropped the old 90's lore about how Mario and Luigi came to the kingdom. In all the modern stuff, they've been members of the Mushroom Kingdom and friends of Peach from the start, to the point Yoshi's Island literally shows that they've been fighting Bowser since they were babies.

Retreading the older lore without any context makes it look like a standard isekai, yes. But factoring in that the Sonic films did the exact same shit (admittedly with the excuse that two worlds was still a thing) and the fact that Mario movie was under no obligation to use the older lore, the entire thing just comes off as odd and needlessly contrived. Just have Mario be born into the Mushroom Kingdom instead of the other world stuff.

With Sonic, it's the reverse. In the West, they've always wanted it to be one world (except for Fleetway) whilst Japan wanted it to be more ambiguous starting from Sonic X into Colors onward. Mario has always had it so that it's mostly the western stuff barring that one OVA that has them coming from a separate world like our own, whilst everything else makes it so that they've been inhabitants of the kingdom from birth. And the post-Miyamoto stuff has only ever enforced hard 'rules' about the setting like this.
