Eggman's Egg Grapes weakened Enerjak to a degree so he isn't fighting at 100% even now, and Enerjak outright possess the power to disassemble Sonic into mere atoms but he's limited by the intelligence and creativity of the host. Knuckles isn't smart enough to use its power effectively, so that's why Sonic isn't dead right now.

Even then, Enerjak would eventually win since its power lasts infinitely and Sonic can only sustain his own form for so long.
