I've just re-read the whole comic and the only fair part of this comment is the fact that there are a lot of characters and plotlines being introduced, and even then, it's pretty normal at the beginning of a comic. The basis of the comic is clear, it's trying to fit the core parts of several continuities in a coherent story, and, in my opinion, it does it pretty well: it doesn't ever assume you already know any character, you don't need any prior knowledge to understand what's going on, and if something isn't explained immediately, it gets addressed later (except for Naugus and Zonic, but I'm sure we will get to that too. A little mystery has never hurt anyone). The only genuinely "weird" thing is the Phantom Ruby being introduced during the events of Sonic CD, but who cares? In this continuity, the Phantom Ruby has this role. Which is explained in the comic.
I think that the true issue of the commenter is what the Conductor himself said, they're trying to fit the story in a single continuity instead of reading it as its own thing, which is perfectly doable because everything you need to know is provided by the comic itself, no prior knowledge needed. They don't "know what these characters are" because they want them to be a version of the character that already exists in their head.
Not saying that the comic's flawless or anything, but the guy isn't even trying.
