We know Professor Gerald studied the Echidna civilization 50+ years ago, getting the idea for the Biolizard, Artificial Chaos, the ME shrine inside the ARC, and the Ultimate Lifeform from various murals and ruins. Now that it's a single world, we don't need to work out how Gerald got to Sonic's world with 50+ year old tech. Gerald then creates the ultimate lifeform, GUN massacres the ARC and kills Maria, and Gerald goes crazy, vowing revenge on humanity. The rest of the plot is as shown in SA2. Whether Sonic is the original ultimate lifeform is left ambiguous (it's clearly Sonic though), but is established as Shadow in Shadow the Hedgehog.

All they had to do was not put out the 32x and Sega CD and not mess up the Saturn and then not rush the Dreamcast and put it out with a dvd player. Their problem was being too reactionary and hasty in matching the competition at the consumer's expense. This was all stuff Sega of America was telling them and Sega of Japan forced them to do it anyway. SoA also did great with the Dreamcast launch and advertising but it did so badly in Japan that Sega had to call it quits. Yeah in my vision, that SoA team would've stuck to what they know best, and developed a 2D Sonic for the Saturn. They had absolutely no 3D experience and were only given one Saturn dev kit. Thy might've made something good if they were allowed to use Naka's Nights engine. Ideally, Sega should've let Naka walk when he wouldn't let the filthy gaijins touch his engine. His only talents are in developing engines, and he definitely doesn't have the people skills for a solely directorial role.
