So, I don't think any media ever really addresses the elephant in the room, that GUN committed a massacre against hundreds of innocent people. Sonic X almost does something with it, but it doesn't really go anywhere.

Ironically, they did. Sonic agreed to go on a date with Amy during Unleashed, and was on his way there in the Black Knight but got teleported to Camelot. Unfortunately, they reset Sonic's personality after this and he's been stuck in his baldy-McNosehair personality ever since Colors.

For this kind of a story, this isn't a bad last page. Eggman's fate is pretty much sealed and it seems like Shadow's gone. The artist has said in 2021 that they do want to come back to this if the franchise interests them again.
