Gerald's the smartest character in the entire franchise, and in some ways even more insane than Eggman. I don't remember the details since it's been a while, but in Sonic-X he put his consciousness into the Biolizard as a contingency. In SA2 it's implied that he just put it in Shadow (which is why Shadow goes of and does things he doesn't remember). In Sonic-X that's how he's controlling the ARC, instead of using Shadow to reprogram things. You even see the holoscreens appearing in front of the Biolizard so Gerald can speak to Shadow.
