Are an entirely separate continuity from the comics. Archie was based on (though is not the same as) SatAM where the only major villain was Robotnik and any others that appeared were flunkies AT BEST. He's the big bad in Archis because the material it's drawing from had him as the sole big bad. Same for Fleetway. Archie itself only added like Enerjak and full power Mogul as the closest thing to a traditional Sonic cosmic horror and they were still decidedly mortal in origins despite briefly usurping Eggman as the ultimate threat several times.

And that was back when they had the OPTION to write other villains taking the spotlight from Eggman. Nowadays, they literally cannot write Eggman as anything other than the biggest threat at any one point.
