SatAM experts will have a better idea, but IIRC, a potential storypoint for season 3 was revealing that Nicole was originally a Mobian girl that was digitized against her will in one of Robotnik's experiments. She was then reprogrammed as the AI for the PDA, ironically helping to fight Robotnik. In season 3, she would have her limits removed and regain her memories. Reboot Archie did a less harsh version of this story, making her father the one that digitized her in order to save her life.

Yeah, the person that commissioned these clearly intended viewing them one-handed. It could've easily been less edgy by making Nicole Sally's age, writing it similar to the robotization process, and eventually giving her a flesh body again. Reboot Archie definitely had a better take on it. The whole time paradox of Nicole being an AI for the future where they defeated Robotnik always felt like an ass-pull to me.
